  A conkeror-rc directory contains JavaScript files. Upon starting up (or when you say M-x renit RET) Conkeror will evaluate all of the JavaScript files in conkeror-rc/. So obviously we would like to keep conkeror-rc in source control. Therefore to change the location of your conkeror-rc directory, just type something like M-: user_pref('conkeror.rcfile', '/home/repo/config/conkeror-rc'); RET
